I remember this theory being popular when "Millennium" first aired; that Scully's "the world didn't end" remark after she and Mulder kissed in the hospital didn't necessarily mean it was the first time they'd ever kissed, just the first time they'd done so in a public place.
IMHO, I think immediately after the end of "The Unnatural" would have been a really good time for them to have consummated all those years of UST. They were relaxed, having fun and very obviously flirting with each other. And at no time after that episode did they ever deny being lovers.
