I could see that there is some "wiggle room" to write a movie that takes place between seasons eight and nine. Season eight was one of the few seasons that didn't end with somebody in a life-or-death type situation. William was born by that point, but he wouldn't have to play a major part in the movie; they could leave him with Grandma Maggie while Mommy and Daddy went off to save the world.
A prequel doesn't make any sense. First of all, none of them would have met each other at that point. Secondly, no offense meant to either of them, but both DD and GA are *way* too old to believably play people in their 20s, which is how old Mulder and Scully would have been prior to their meeting in "Pilot". There *was* a time lapse between the events of "Pilot" and "Deep Throat", if you go by the date stamps that flash on the screen at the beginning of these eps, and DD and GA could *maybe* pull of being in their early 30s and doing a never-before-seen-early-days-of-the-X-Files-investigation. . .but then what would RP and AG be doing there??
My personal favorite time to set any kind of fanfic or movie is sometime during season seven; preferably after "Millennium" and "Closure" (so that they've at least had that first kiss, and so that Mulder is finally finished dealing with his issues related to Samantha) but before the events of "Requiem". Maybe they'll just flash a big "March of 2000" timetag on the movie and let it go at that.
