Subject: What did Scully think happened to Samantha?

This is a question that popped into my mind while watching a rerun of "End Game" this weekend. Did Scully ever actually voice her theory as to what had happened to Samantha?
She obviously didn't share, at least in the early seasons, Mulder's belief that his sister had been abducted by aliens. But he did have a sister and she *DID* disappear under mysterious circumstances. What did Scully think had happened to her?
