I never quite figured that out either, other than I got the impression that Scully looked like she felt or just knew that Samantha was dead--especially when she saw the phony adult Samantha "melt" in the ambulance.

When she was told about who had kidnapped her and why, I suspect she had more than a mere suspicion that Samantha was gone but didn't want to hurt or alienate Mulder by saying so.
