We'll probably run on a "one every two weeks" basis. You should see episode 2 up by the weekend of the 15th, Friday or Saturday.

We're going to go a slightly more serious route with Gunmen occassionally, at least in the mytharc eps - which should prove to be something more akin to the Pilot - but still plan on doing lots of weird stand-alones. I think a lot of the humor of the show came out of the bizarre situations the guys found themselves in. There's still going to be some odd stuff to investigate.

Part of what'll make the Virtual Season a little more serious on some occasions is that characters will have more development, and thusly more drama.

I agree with you about the sight gags, though. There's still going to be some bizarre visuals described - no doubts there - but we'll probably lean a little bit on dialogue-based humor more than the show did, since it's just more natural for the script format, and still keeps the humor flowing.

As for why Morris didn't kill the Gunmen... well, on The X-Files, the Syndicate always said that killing Mulder would turn his singular quest into a crusade. A similar statement could be said for the Gunmen - maybe they know too much. More likely, Morris just wouldn't want to go near them after being so badly shaken. His business with them is fairly done.
