When animals run around in the same spot for a while the terrain under them changes and looks "trampled". It can be hard to see so hit "Ctrl F" to turn off foilage and go to your terrain tools. You will want to replace that tile with appropriate terrain for that animal. When you hover over the target tile with your cursor it should label itself as "trampled terrain", so simply replace it. Evidently trampled terrain can be under shelters too, but you can replace it as well. Hit "Ctrl F" to turn your foilage back on and you are done.
