I think CC just used that storyline to keep viewers interested in something else with Mulder gone. If Mulder had been around all season the pregnancy story wouldn't have been done. That's just my thought.
Hmm, Mulder's around Scully more and she doesn't get pregnant, he leaves and she does! That sneaky Mulder! ;-)
