I didn't even think about all the AI episodes. And you're right; "Per Manum" was mostly about how Scully got pregnant; nothing "paranormal" there.
Sadly, I think that given the events in America over the past few weeks, we also have to accept that all the "bioterrorism" type eps weren't really supernatural or science fiction at all. These would include such eps as "The Pine Bluff Variant", "Brand X" and, as you mentioned, "Darkness Falls".
Also, what about "Red Museum"?? I don't reall remember the details of that ep but didn't they find out that what originally seemed to be "alien" abductions was actually the work of a doctor trying to eliminate kids he'd been conducting unauthorized medical tests on?
