I'm pretty sure, but not absolutely positive, that discussion took place in "Aubrey", which I mentioned in my answers.
I still stubbornly insist that Mulder and Scully shared the same room on several occasions.
Also we didn't mention "Quagmire"; technically speaking, they seemed to be in cabins, rather than motel rooms, in that ep, but there was a scene where they were both sitting in the same one and talking.
