Let's see. . .Scully was asleep (drooling on Mulder's shoulder, no less) during "Pusher". She was also asleep on his couch at the end of "all things".
They slept snuggled up together in the forest (strictly to conserve body heat, I'm sure ) in "Detour". They were both asleep in the same motel room (although not, alas, in the same bed) during "Jose Chung's From Outer Space".
I'm sure there are a lot more, but I'll give other people a chance to play and will check back in later.
