It's NEVER too late, but you'll need persistence and patience! Now, a few questions ... was the homemade nestbox filled with bedding -- or just with 'spent shells' from flyer feasts? If bedding, then his momma used the box for brooding this pup. If just nut shells, then not to worry -- it's perfectly normal for a pup of 'independent' age to begin leaving momma, and exploring the surroundings. It's also easier for a pup to choose a moment when his 'extended family' is otherwise occupied, for his exploring time. I'd make a point of taking this pup each morning, for a while, and just gently stroking his head, whilst you keep him against your torso in a loose hold. But, when he tries to escape, close your hand over him, in a sort of 'cage/cave'. If he bites (but not too hard to handle), just chastise him with your voice ('No biting!), but don't let him go, if you can take it. If he settles, loosen the 'cage' effect, and again stroke his head. When you're ready, loosen your fingers, and let him leave at his own discretion.

If you can do this several times, during the day, so much the better. I would not seperate him from his family -- and don't be surprised if he's actually still camping out with his momma. You may have just caught him while he was foraging.
