Well, I'm not sure what you mean, exactly, by "combining atmospheres", but to create lakes and ocean scenes, you need to make sure your water plane is set at an altitude above your ground plane, otherwise it won't show up at all. I recommend giving your water plane an altitude of at least 1 above the ground plane. The default setting for the water plane (at least in the earlier version I have) is -1000, which is way below ground level, for some weird reason.
