Have you replaced the fuel filter? I'm not sure that I know what it would come and go like you say, but usually hesitation is either a fuel delivery problem, an EGR problem (EGR flow at the wrong time or too much), or an ignition problem. The first too are usually smoother, whereas the last one is usually sharper.

My 98 has a momentary hesitation when the EGR first kicks on, but I think that is normal, and it is so slight you hardly notive. If your hesitation is more pronouced, perhaps the EGR valve is sticking. The computer may be thinking the valve is opening when it isn't, and when it does, the tells it to open the valve, it tries and sticks, and that may result in a hestitation.

Is it the 4 or 6 cylinder? I recall that the V6 suffered from a problem with the EGR ports plugging. You might Google clogged EGR ports and Honda to find some articles....
