Well, I don't know what model you have so it's kind of hard to answer your question...

I have an SE that I recently upgraded with a new HD. Here's what I did:

(with the computer off obviously)
- Remove the two screws that cover the HD bay. On my SE
they are on the front left, I believe, on the bottom.
- Carefully slide the HD out. Grab hold of the little
cloth strap and wiggle the drive free.
- Start unscrewing things. The drive should be held in by
two or four screws to a metal caddy. When the screws are
out the drive should pop up out of the caddy.
- Carefully wiggle the IDE connector off of the drive.

To install the new drive, repeat the steps in reverse on the
new drive. Be sure to place the connector the right way
(pin1 to pin1 - it won't let you do it another way so
don't force anything!)

Once the new drive is in, restart the computer and see
if it is detected. If not, try again, but it should be
there. Check the BIOS to make sure the size it reports is
the same size as the drive. Older BIOS's can't handle the
8GB limit, and you might need to use another OS to
partition the drive besides Windows.

If the drive shows up and all is well, put you Win98 CD
in and reboot (tell BIOS to boot from CD) and you should
be able to handle it from there.

Let me know if your drive is larger than 8GB and the
BIOS doesn't recognize it. You will need a Linux boot
disk to fix the problem.
