Roof normal upto the transition. Install a flashing that is similar to a "Roof to Wall" flashing upside down on the transition over the roof of lower part of the transition then roof over the top of flashing on the upper part of the transition.

I hope this was the info you was looking for. Other then that the rest is roofed like all other roofing.
