Ahh! I think i know what might be the problem! In this new version, you can choose to have threads moved out one by one (default), into the archives. This is done either by the date of the thread, or its inactivity, you choose which in the config. When you make a post and exeed the number of posts you have set for your forum, a thread gets archived.

Can you see if the missing threads are in your archives?
