The way we did this was to number in turn, rotating in order through universities, taking into account the number of couples that each university had, and not going in alphabetical order of university (since that would obvsiosly have paired Cardiff and Cambridge). It was a fairly rough method, but it seemed to work alright.

On the issue of having a few minutes between the Q and R1, can I suggest that the warm-ups for the team match happen after the qualifier and before R1 proper? They are mandated in the constitution, and could easily take 3-5 minutes, allowing us then to do D2 R1 first.
