Disclaimer: It's late here and I haven't really thought about this nearly enough.

Why does poor Elena end up bearing the brunt of that plot wieght? Or to reverse it and give Michael and opposite number against whom to struggle, Helmut and Jurgen often show up as horrible creepy men, when while neither was perfect by any means, canon makes out as pretty solidly 'good' guys who geniunely liked Nikita and wanted, at some level, to do right by her.

You've actually answered the question right here, IMHO, by mentioning poor, sweet Elena and good guys who genuinely liked Nikita.

These characters were - to a varying degree - sympathetic and undeserving of the fate Section dealt them. Michael genuinely cared for Elena, Nikita likewise cared for both Jurgen and Helmut. In another life, both Michael and Nikita could have easily found happiness with these people, and that's so much more of a threat to the 'perfect!Michael and Nikita as soulmates situation' than a random crazy with a hot bod.

So these three characters strike the strongest chord with a lot of M/N shippers, but not in a good way, I suspect. It's all too easy to see that Michael cared for Elena and that Nikita cared for both Jurgen and Helmut. So yes, these people make very plausible love-triangle participants, but then you have the problem of making sense of just *why* Michael and Nikita would choose each other instead.

So they become evil and crazy Elena and horrible creepy Jurgen and Helmut. End of problem.
