A real, honest-to-God, self-insertion would be *nothing* like a Mary Sue. For example, if I were to insert myself into, oh say, Inuyasha, my character would be a 24 years old, brown hair, brown eyes, slightly dumpy (heading to obese in the next 10 years if I don't watch it) bird-nut who is happy being a really boring person. No changing color eyes, glossy redish black hair, strange powers, Tragic Past(tm) or unicorn ansestry.

Mary Sue *isn't* the author, that's really the whole point of Sue. She's who the author *wants* to be, not who the author *is*. That's why she's perfect and beautiful and loved by all. If Sue/Stu were self-inserts then it would be impossible for a female author, by definition, to write a Marty Stu, or a male author to write a Mary Sue. We know that isn't true, although Sues that are a different sex from the author is fairly rare in fanfiction (orginal fiction is another story, Herald Mage Vanyel anyone?). Anyways, my point is that Mary Sue and the Self-Insert are *not* the same thing at all.
