Well I don't think AjidAmal was the same thing as the Spice substitute the Honored Matres used. I think AjidAmal was only a precedent for future artificial Spice.

Basically when Paul and then Leto II came to power, I am sure they prevented any experimentation on synthetic Spice as the entire source of their political power was their domination over the sole source of the Spice. The worms were also unable to grow on any other world besides Arrakis.

Once they were gone however, people wanted to spread throughout the Universe. This was partially in response to the repression of Leto II and because he tried to breed a wanderlust into the human species. Also, his pearls of wisdom also allow the worms to be able to thrive on other planets than Arrakis.

The problem is that when you get further and further from the Source of the Spice (unless you have your own Leto II wisdom enhanced worm) it isn't as easy to just come back and get more. So those that went into the Scattering I am sure were looking for alternatives to the Spice, especially Reverend Mothers whose power depend on the Spice.

My guess is that the Tleilaxu and the Bene Gesserit who went into the Scattering revisited some of the work that had been done thousands of years before with AMAL and they were able to perfect it.
As a consequence the Orange eyes would appear.

Perhaps the original AjidAmal wasn't a close enough match to produce the orange eyes.

This is all speculation, but I consider it educated speculation.
