The Dune Encyclopedia was intended to be like a document that the people of the future would actually read. In my opinion, it can be considered canon even if it's not completely accurate, because that's a common flaw in many historical works.
Case in point would be the entry about Paul not being really an Atreides. It could be likely that the people who read the Encyclopedia after the Scattering would believe he really was a Fremen (though Ghanima's entry and searching through her past actually disputes this).

In any case, I see the Encyclopedia as someone not intended to be interpereted by us, but by people after the Scattering.
