No, I think your guess is pretty logical-- Adam is my first choice too, largely based on the "weapons lab" comment. Buffy removed his power source, and the Initiative was supposedly destroyed and filled in with concrete, but we know from previous canon that that didn't happen.

Perhaps Adam was re-vivified (by either "science" or magic), and was "alive" when Sunnydale turned into a crater.
