The academy made no difference in the first 2 military campaigns, but apparently it does for the later ones. I am now playing through without the academy and found similar result as you CC. For the JUL 1551 troop request 16 charioteers returned 12 with the academy and 8 without. For the MAR 1550 reuest 16 troops sent and 8 and 5 returned respectively. I doubt I can get back to 16 before the final request in OCT 1549.
I'm going to finish this run through, then I might try with infantry next time. Will need to build an additional fort, but weapons are so much cheaper than chariots.
