Mean velocity is the average velocity of the whole stream ie. summation of segment discharge divide by stream area.

Line velocity is the average velocity of a line where you put the meter. eg. when there are two meters placed at 0.2 and 0.8, total the two values and divide by 2 to get the line velocity for that particular line.
