Firstly, Krycek and Marita was never anything more than for power and personal gain. In my head, it worked like this: Krycek wanted Marita to help him because of her connections and such. Obviously Krycek is a very good looking guy, and he's probably used to using his looks and sex appeal to help him out in the past. The problem was, he underestimated Marita. Marita knew that Krycek was using her, so she used his ploy against him to have someone else kidnap the boy Krycek was holding.

As far as Mulder/Krycek, I don't think anyone ever thought it would make sense or be plausible that they'd ever get together, or be capable of being happy together. But the fact remains that those two had probably the hottest chemistry of any two characters on the show. I know most people would say Mulder and Scully do, but the dynamic was totally different. Every Mulder/Krycek scene (with the exception of Sleepless/Duan Barry/Ascension) is infused with urgency and passion and on the edge emotions. I don't confuse the feelings for anything other than what they were, at least on Mulder's side. Mulder hated Krycek, yes. But at the same time he needed Krycek. How many times did Krycek help Mulder? It was an emotional battle every time they were on the screen together, and it was carried out superbly. As for Krycek, who knows what Krycek thinks? How he feels? But he seemed to, in my head, really care about Mulder.

As far as other pairings, I always thought Skinner and Mrs. Scully would be cute.
