I think it just took time for them to adjust to each other. They were of different ages, backgrounds, educational levels, etc. and they were pushed into a position where they were spending 10-12 hours a day in each other's company, while living in a foreign country, to boot!
I remember reading an interview with Cybil Shephard about her feelings toward Bruce Willis when they first started shooting "Moonlighting" (I know, I know. CC is always insisting that "XF" is nothing like "Moonlighting". But in the sense that they were both hour-long shows centered on only two characters, there are similarities.) CS said something along the lines of, "It's not that I don't like him. But the man's a complete stranger to me, and suddenly I'm spending more time with him than I spend with my husband. It's almost like waking up and finding you're in an arranged marriage."
Apparently, whatever problems they had were worked out fairly quickly. I know GA told DD about her pregnancy before she told CC or anyone else connected with the show, and she found out she was pregnant right before they filmed the last couple of eps for Season One.
