Personally, I'd prefer the order in which they were aired. The only time I really remember this being a big deal was with season five. I think either "Detour" ("your" ep!) or "Unusual Suspects" is technically considered ep 5x01 but for all practical and chronological considerations, the first ep of season five was "Redux", as that was the first one to air and the one that took up immediately where the events of season four had ended.
