The other agents were making fun of him and calling him "Spooky" back in Squeeze. Mulder may have been, and probably was, very well thught of when he worked for the Violent Crimes section but when he took up the x-files cause he started to become a joke. His old boss Reggie Perdue mentioned this.

As for his superiors, I think things started to really fall apart after the FTF events. But it's hard to say with all the conspircies going on. Do they think Mulder is a disgrace or was he just getting too close? I think Kersh came in in part to try to reel him in.
