I can't put an exact episode or date, but I think Mulder's superiors were influenced by Kersch. Whenever he was added to the bureau, I think he did everything he could to cast a very unfriendly view of Mulder, Scully and the XFiles. Since Kersch is in with the "bad guys" and is such a creep, I suspect that nobody is going to cross him up for their own personal safety. He seems to have taken over for old Smokey, CGB Spender in that respect, IMHO anyhow.
