Skinner *REALLY* should have been the new full-time male lead once Mulder left. After working on the show for seven seasons, he deserved it. And it wouldn't have bothered shipper-Philes like me nearly as much, because it had already been established that Skinner and Scully had a father/daughter type relationship, not a relationship that was in any way romantic.
Doggett and Reyes, if they had to be in it at all, should have simply been recurring characters who were on the show 6-8 eps per season, kind of like the Lone Gunmen. Of course, I still hold to the belief that the *BEST* thing CC and company could have done after season seven was simply end XF as a TV show and begun production of a second movie.
