I think Krycek enjoyed being bad. He didn't really seem to have any particular political agenda. IMHO, he double-crossed people just for the hell of it.
One thing I always wondered was how it was he got into the FBI and then, suddenly, they've got no way to contact him. I'd think the FBI would do a much more thorough screening of its employees than that! Of course, various people pointed out at different times over the years that Mulder would have been kicked out of the real FBI the first or second time he disobeyed a direct order, so I guess that aspect of XF was never meant to be realistic. (Okay, when you get right down to it, was *any* aspect of XF ever meant to be realistic? The alien abductions? The three or more hospitalizations per year for both Mulder and Scully? The seven years of chastity and unfulfilled sexual tension M&S endured before finally doing the naked pretzel?)
