Since it hooks up to the game port, the programs use that port already, and as long as that stick comforms to the standard for that type of input, then no drivers will be needed.

I don't think you are missing anything. I have no clue as to why they do not allow inputs. Normally, like in MAME32, you go into the defualt settings and enable joystick inputs. I have that disabled since the Devastator is actually a glorified keyboard and two-button serial mouse to the PC. Perhaps there is an option that has yet to be set to allow joystick input. Remember, too, alot of modern PC games tend to have a ton of needed inputs, and the limits of the game port are avoided by using a keyboard and mouse combo. You are only alowed four inputs on the PC Gameport.
