First they must save the world. And second, I think the reason Scully gave up Will was for his safety. If they get him back he will be in danger again and they both love him so much they would rather see him raised by strangers than put in the line of fire. Its a tough choice but one they had to make, Mulder understood why she did it.

Then again, maybe after they stop the impending danger, wipe out the aliens who have infiltrated the US governments, then the world would be safe enough for them to claim Will as their own.
