"Redux" and "Redux II" which are probably the *most* religiously-centered eps of all. These are the one where Scully is dying of cancer and she chooses to return to the active practice of her faith.
As far as "Emily", det, Scully did place her cross necklace around Emily when the child was frightened. I guess that counts as religious symolism.
BTW, I didn't necessarily mean only eps where Mulder and/or Scully's religious beliefs were central to the ep. For instance, there was a season three or four ep called, I think, "Kaddish" where the beliefs of the Orthodox Jewish community were at the heart of the story.
