We�re also going to Naxos in late September.
The only time we have been there at that time of year was back in 2005 and the weather was fine - about 25C.
From experience southern Crete will be bit warmer. I would suggest having a look at Paleochora which you should be able to get accommodation. There are several naturist beaches in the vicinity. Sougia is also lovely though getting accommodation could be tricky at this late stage.
