I just brought my 2001 Tuarus SES sedan to a Ford dealership to have the same problem corrected (water on both sides of front passenger floor; more on driver side). I've owned the car for 6 months and this never happened until last week. My suspicions of what was wrong were correct and verified by the dealership. Last month I thought I'd save time just before a road trip so I took the car to Jiffy Lube for an oil change. The nitwits there took the fresh air cabin filter compartment apart (of course to try to sell me a new filter) and I guess when they put it back together they put it back on wrong and cracked the filter compartment cover. The service manager at the dealership immediately noticed the cover above the fire wall was not on straight. They removed the blower motor and removed the water that was trapped in the heater box. This explains why my windshield and front windows have been fogging up on the inside for the last couple of weeks. To make a long story short, you might want to have that fresh air intake compartment looked at again. It simply could be that the cover is not secured properly. Good luck!
