I guess that you must have a roof with a significant pitch to it if it had roof jacks installed during they installation. These are metal brackets that are installed on the roof to hold a 2x6 for scaffolding. These jacks are fastened through the roof deck into the rafter then removed after the installation. The roofers are suppose to take care not to let them mar the roofing product during their use.

Therefore, in order for these marks to be caused by these roof jacks they would have to be above the roof deck where a rafter is.
