The problem is, the soldiers were invisible to sensors. The Imperials wouldn't know which sections the soldiers were in. They could flood the whole ship, but that would probably kill most of the crew.

Stormtroopers yes. But most of the crew are not stormtroopers, and do not have stormtrooper armour.
