I can't say for certain if he ever told her, but I definitely don't see that as ending their relationship. You're thinking of relationships as they work in current Western culture: people base their "love" on sexual interest and rarely stay together more than a few years. Paul and Chani had a real love for each other that wouldn't be broken by something like that.

Remember also that Paul made a promise and commitment to the Fremen dream. The fact that his being a messiah was a Bene Gesserit fabrication is irrelevant--maybe not to the majority of Fremen, but definitely to Chani.
