I admit Frank Herbert was a pretty inventive, well though out writer. But I seem to recall that even he said that Arrakis didn't really make too much sense because it had no way to produce a breatheable atmosphere. So he simply decided that he had to use the worms which were basically the entire ecology of the desert (aside from random mice and vultures). But I don't think he had it totally figured down to the true scientific level.
Again though, the ecology and soundness didn't make or break the book for me. I am much more interested in the relationships between characters and plot and so forth.

But I am suprised that you would knock the prequels for not having an ecological bent. I mean Heretics and Chapterhouse (even moreso than God Emperor) themselves didn't really have to do to much with ecology. Heck, the books didn't even take place on Dune for the most part.
So that didn't really bother me. The universe has expanded beyond that first book and has included many more themes, relationships, and plots than I ever thought possible.
