As a shipper, the discrepancy that's always bothered me the most is that &*#@$! ring Mulder was wearing in one of the "flashback" eps (either "Travellers" or "Unusual Suspects", don't remember which). It was worn on the finger men normally wear their wedding ring on and, of course, sparked some FURIOUS debate as to whether he had been married at some time prior to meeting Scully and, if so, what happened to his wife.
However, since all the "official" episode guides and stuff list his status as single and since there's never been any mention of him being married and since a main point throughout the series has always been that he is totally obssessed by his work/search for the truth/search for Samantha, most people have decided just to ignore it. There have been lots viable theories floating around such as that he was on an undercover assignment (similar to the one in "Arcadia") where he had to pretend to be married. The two most sensible theories are actually either that:
1.) DD, who was newly married at the time the episode was filmed, simply forgot to take off his real wedding ring.
2.) CC was messing with our heads!
