It was CC's indicisiveness. Scully gets pregnant, Mulder is obviously the dad yet CC was still singing the 'they're not involved' tune. It had gotten beyond silly. And then they just get rid of the poor baby!

Yes, DD leaving ddn't help but he did return for a number of episodes and if they'd resolved the Mulder-Scully thing then and acknowledged the fact that it was indeed their baby instead of sending him off like he was some experiment then I think the show would have faired much better toward the end.
