If we go with the theory of "late season six consumation of the MSR" (and I doubt we'll ever going to know for sure; that's why it's fun to speculate). . .then I think all of season seven can be viewed as Mulder and Scully growing increasingly more "public" about the fact that they're a couple in the romantic sense of the word, not just work partners/best friends.
First, in "The Sixth Extinction/Amor Fati", we see Scully being very posssessive and taking the view that she (not Mulder's mother) is the person who is most entitled to the right of decision-making when Mulder is incapacitated.
Then, in "Millennium", we see a public kiss. I think that could have been the reason for Mulder's tenativeness. If they'd already established a sexual relationship with each other, they could have agreed to keeping it strictly "behind closed doors" so as not to ruin their professional partnership. Scully's "the world didn't end" remark could be interpreted as "Hey, we kissed in public and the bureau hierarchy didn't immediately descend upon us!"
Later, in "SUZ/Closure" we see Scully opening the door to Mulder's apartment, early in the morning, to admit Skinner. This is like she's saying "Look, Skinner, we're involved with each other. I spent the night here. Can we make this kind of a don't ask/don't tell situation between the three of us?". . .and Skinner apparently agrees.
Finally, in "Requiem" (by which time we *KNOW* they had to already be involved in a sexual relationship, given that the entire ep only lasted three days and she's proven to be pregnant at the end of it) we have Mulder, early in the ep, jokingly asking if it would help on expenses if he and Scully shared a room. This like he's saying "Hey, we're sexually involved, and I don't care if the whole bureau knows about it!"
