Scully realized how superficial her life was without Mulder. She couldn't find happiness with the men she did run into--they all seemed to have their own agendas. Then of course there were a couple of them who were not good choices either. I think she realized that while Mulder was not much of a social butterfly, he was strong, dependable and intelligent. I also think she knew deep down inside that Mulder cared for her even before they did anything intimate. It just took her a while to figure out or admit to her own romantic feelings for him.
