Scully was healed by the power of the alien ship she worked on/by when in Africa. It had the power to bring the gunny sack full of dead fish back to life. Mulder may have had some sort of reaction to the black oil and had something done to his brain, however I don't believe he is an alien. We only use a small part of our brains and it is quite likely that the human brain has "powers" that we, as humans, have forgotten how to use.

Just my thoughts.
