It does make sense. The director decided to cut the final hug in such a way, that we can assume what went after (the hug was extra intimate IMO). And apropos the "one lonely night" remark, I can imagine how lonely Scully felt that night..so asking Mulder to stay was only natural..
Plus, right after the last hug flashback you see Scully touching her belly...of course that could mean in addition that she got pregnant then, but I don't think it would fit with the time line, unless Per Manum happened right before "all things". I tend to believe (and want to believe) that little Will was concieved in "all things". Where the actual miracle happen, and Scully finally could have "let herself" get pregnant after her soul and as a result her body were cleansed. I read this theory by one fan after "all things" was aired (I don't even remember in in which forum), but I addopted it ever since :-) As you can see, I am not that keen for scientific answers ;-)
