I reckon that lonely night was a one off but they also did it again in althings and became a regular item involving regular sex. They were an item and romantically involved because Mulder made the comment in Fight Club about being romantically involved and also I liked Scully's comment at the end of je Souhaite where she said 'Well I'm relatively happy" meaning that he is making her happy , if not the entire world.
I don't believe that after the lonely night, they were a couple. I think allthings was the point at which Scully finally came to her senses and decided to actually "BE"with Mulder. The way they were at the end of HAD too shows a kind of familiarity of a couple and the very natural and easy going hand hold. I don't think there was any one off because we know for sure that they have pretzelled at least twice. I do think that there was a substantial gap between the first lonely night trist and the allthings romp. ;-)
