There have been some subtle hints alluding to them having an ongoing relationship. A couple more: Mulder's Catholic school girl comment in the snake episode and his sharing rooms remark to the auditor in Requiem. But you know the writers. Thy often conveniently forget what they've written before so they could change it all and just say it was a one time thing.

I still can't reckon though why Scully seemed kind of odd in that scene in 'all things' when she is leaving Mulder there in bed. If I'd just slept with Mulder I'd be jumping up and down saying "Yippee!"
but that's just me. ;-) Scully just doesn't look happy.

I've had a weird theory for awhile that perhaps Scully had gone into Mulder's bedroom and saw the sleeping Mulder, started to undress thinking she would climb in his bed and then thought better of her spontaneious action and got dressed without him being aware of any of it. Perhaps that could explain her look. She was either embarrassed at the luscivious thoughts she had or kicking herself for not having nerve enough to go through with it. This theory would mean 'all things' was still before anything had happened.
