The main problem with your theory is that it presumes that Unicron is inherently mortal, which he isn't.

Virtually every canonical source that mentions Unicron portrays him - at some point in time - as being fundamentally immortal. Let's look at some canonical sources which indicate Unicron's latent immortality:
1/ The Marvel Comics: Unicron is *stated* as being a timeless god. He had already devoured the entire universe once before, but the new universe spawned and in its core, created Primus as its champion. Also, in the UK Comics, we see Unicron's life essence surviving in spite of his body being destroyed (re: Legacy of Unicron).
2/ US Cartoon: In the episode "Ghost in the Machine," Starscream's immortal ghost reactivate's Unicron's brain. However, this brain arguably still contained at least part of Unicron's life essence as it asked Starscream to attach Unicron's head to Cybertron so that he could have a new body and begin devouring worlds anew.
3/ In the Japanese manga, Unicron's spark survives and resurfaces during the Battlestars saga... I think. I haven't actually read past the Zone manga, so this is going off vague memory from what I've read on the web.
4/ Expanded Universe: Unicron's Spark again surviving and possessing the Predacon Warlord, Shokoract.
5/ Beast Wars (II, Neo): Unicron's disincorporated conciousness embarks on a quest to recollect his Angolmois energy, eventually possessing Galvatron and Vector Sigma, in an attempt to transform Cybertron into his new body. Even without a body, he can still create servants such as the Blentrons and wipe out the entire Maximal fleet.

Furthemore, Unicron makes NO pretense that he is noble. Unicron is utterly evil, and he knows it. Here's a quick reference: "What remains is evil, and in that realm I have no equal!" - Unicron (US#75)

A better example of the kind of evil that you're referring to -- as in, evil that believes that it's good, is Beast Machines, particularly the first season. In the first season of Beast Machines, we have both sides being in the wrong, but believing that they are the noble cause. For Megatron and the Vehicons, they believe that war is a result of conflicting individual minds, thus the only way to guarantee lasting peace is to remove every Transformers' individual Spark and merge it into a single Spark, dominated by Megatron's consciousness. Peace through tyranny. They also believe that Cybertron's ultimate truth lies in the technological.

Although the Maximals' cause is mostly inherently good -- insofar as wanting to preserve freedom, Optimus Primal's personal goal is flawed during the first season, insofar as believing that Cybertron's ultimate truth lay in the organic. Although Optimus had the best of intentions, his actions nearly destroyed Cybertron.
