The events of both "Beyond the Sea" and "Orison" can be seen as being either somewhat paranormal or simply a string of coincidences. Oddly enough, in both eps, it's the usually sceptical Scully who "wants to believe" and the generally openminded Mulder who keeps insisting that nothing out of the ordinary is happening.
Also, as far as both Mulder and Scully were concerned, the events of "Quagmire" had a perfectly logical explanation. . . a man-eating alligator. Only the audience, not either member of our dynamic duo, got a glimpse of some other sort of creature in the water at the end of the show.
